I'd like to nominate Cornwall's Flying Past website.

Its not exactly the online HER, though there is a link there at the top left of the page http://mapping.cornwall.gov.uk/website/A2M/
Its more like a load of good examples of how aerial evidence can be used to explore various themes.
Several HER websites I've seen are good, but the whole thing is really hampered by OS licencing guidelines and bureaucracy, such as the Cornwall GIS only wanting to display about 5cm square.
